abstract: This dataset is an inventory of seafloor mapping data from hydrographic multibeam sonar surveys and georeferenced benthic photographs and video clips, all collected in and around the Florida Keys National Marine Sanctuary (FKNMS). The multibeam data sets contain both bathymetric and backscatter data for the FKNMS and adjacent areas in the Atlantic Ocean, bounded to the North by the Florida Keys, and contain detailed surveys of various portions of FKNMS such as the Dry Tortugas and Tortugas Bank areas. Underwater video and photographs for ground validation were acquired during research cruises in the FKNMS. All of these datasets can be visualized online in the 2nd edition of the FKNMS Digital Atlas.
purpose: Containing the world’s third largest barrier reef, Florida Keys National Marine Sanctuary (FKNMS) hosts many research entities every year that collect a staggering amount of data, much of which are mapping products. The sanctuary is faced with multiple decisions regarding zoning, fishery ecosystem management requirements, and effective protection of ESA species. Unfortunately, existing habitat maps do not extend beyond the 20 m depth contour, ignoring a significant portion of the coral reefs in the FKNMS, particularly vast portions of the Tortugas Ecological Reserves. The main objectives of this NOAA National Centers for Coastal Ocean Science (NCCOS) project were to compile, assess, and transition existing data into an accessible map interface to inform management decisions while preparing the sanctuary for future issues. The purpose of these data is to support FKNMS benthic habitat map products and research planning efforts. NCCOS is providing improved seafloor mapping data products for the areas of the FKNMS that are deeper than 20 meters. The corrected bathymetry base surfaces can be used to interpret the seafloor habitat types and extend the range of existing habitat map products. The acoustic imagery (backscatter) data can be used to help further habitat interpretation. We have built an interactive dataviewer that includes the updated mapping products and the groundtruthing images and video files included in this dataset. The Sanctuary and partners will be able to use the dataviewer mapservice for future planning, data visualization, and management plan development. Partners include: FKNMS, NOAA National Marine Fisheries Service (NMFS) Southeast Fisheries Science Center (SEFSC) Florida Fish and Wildlife Conservation Commission (FWC), National Park Service (NPS), National Coral Reef Monitoring Program (NCRMP) and Geodynamics LLC.

supplementalInformation: In this accession, NCEI has archived multiple versions of these data. The latest (and best) version of these data has the largest version number. Methods: Multibeam sonar data (seabed elevation) and acoustic imagery data (backscatter) were collected using multibeam echosounders (MBES) on the NOAA Ship Nancy Foster (NF) and NOAA Ship Thomas Jefferson (TJ) from cruises during the years 2004-2019. The multibeam datasets cover areas within the FKNMS and some adjacent areas in the Atlantic Ocean. The data sets between 2004 and 2017 were preliminarily processed by NCCOS and corrected for motion, sound speed, and other major artifacts. These data were further processed and reviewed by Geodynamics, who conducted an initial processing to arrange the data into a modern working CARIS project, then conducted a full processing of the data and incorporated a NOAA zoned definition file (ZDF) to increase vertical accuracy and permit NCCOS’s later use of the data for habitat characterization. The original bathymetry data from the NF was cleaned to IHO S-44 specs. Data from the two TJ cruises, survey areas H10957 and H11340, were accompanied with working BAG files and did not require full processing. MBES datasets collected in 2018 and 2019 were cleaned and processed by NOAA Ship Nancy Foster personnel only. The acoustic imagery (backscatter) data that exists for 3 areas only (2004-2018 Tortugas Ecological Reserve North and South, 2010-2017 Upper Keys, 2012-2018 Marquesas) were reviewed and processed by NCCOS using Fledermaus geocoder. The resulting datasets were mosaicked together to produce a geo-referenced tiff of the main areas of interest (excluding ship transit data). Eight complexity surfaces (bathymetry mean, bathymetry standard deviation, curvature, curvature plan, curvature profile, rugosity, slope, and slope of slope) were used to generate the Principle Component Analysis (PCA) data layers for all MBES datasets. The Geotiff is the result of a PCA using these 8 derived complexity surfaces from the MBES and LiDAR datasets. The PCA creates a file consisting of 3 bands, or principal components, that account for the maximal amount of variance in the original 8 derived complexity surfaces. The PCA is the primary layer used in the benthic habitat classification process. The classification was checked against all of the underwater videos and stills collected within the classification area to ensure the final product corresponded as closely as possible to the benthos identified in those ground verification points. NCCOS reviewed the PCA’s for logical consistency in ArcGIS. NCCOS and its collaborators collected images and video clips during research cruises in the FKNMS during 2012-2019, which were edited to focus on benthic habitat, and analyzed for groundtruth validation of benthic habitat type. The underwater video device is referred to as a drop camera consisting of two video cameras mounted in a stainless steel frame. One is a lower resolution camera tethered to the surface with cable to allow viewing by NCCOS personnel at the surface. This allowed surface personnel to visualize the bottom and ensure the frame did not impact the bottom. The other video camera is a GoPro, used to collect HD video. The archived video were collected on a November 2018 NOAA Ship Nancy Foster cruise and an August 2019 mission on a FKNMS 30 foot outboard vessel. The video was viewed by NCCOS personnel for groundtruth validation of habitat type at pre-chosen points. These data were used for training data in benthic habitat classification using MBES data in the Dry Tortugas Ecological Reserve and a large area to the north and west of the Marquesas. The data were preliminarily processed and corrected by NCCOS for motion, sound speed, and other major artifacts.; Data Quality Method: Geodynamics reviewed and processed the multibeam bathymetry data for the NF cruises; TJ cruise data were reviewed but did not require full processing. The minimum standards for multibeam echo sounder sonar system resolution are set forth under 1a in the "IHO Standards for Hydrographic Surveys", 2008. The surfaces produced in CARIS that were used for producing BAGs and GeoTIFFs use the IHO S-44 Special Order. In CARIS, each sounding has an associated Total Propagated Uncertainty (TPU) tagged to its metadata, computed for the maximum potential uncertainty of each sounding. A portion of this information is compiled for applicable sensors involved in the MBES survey, collected from the manufacturer’s published or calibrated values. A portion of the uncertainty values used in the calculating TPU are derived from standard deviations of measurements such as vessel static draft, dynamic draft and lever arm published accuracies with real-time RMS values for pitch, roll, heading, and heave. However, in this project, the soundings TPU values are not considered accurate or trusted because Geodynamics were not provided enough information to derive TPU. Therefore, due to inaccurate TPU values and the necessity for TPU values to create a CUBE surface, zeros values were used in computing TPU. Further QA/QC tools utilized in CARIS processing consist of the use of CARIS processing logs, continually adjustments in color pallet and vertical exaggeration of the surfaces, and contouring the data. The CARIS processing logs were used a tool for assuring consistency in processing. The logs made sure the same steps for processing were used for the individual cruises. Additionally, the logs made an easy accessible and reliable data source for storing problems seen in the data, filters applied, lines edited for refraction issues, and other vital information about the CARIS project data. The logs also contained overall notes containing larger issues and notable cruise-wide problems. The adjustments of color pallets for the various surfaces were utilized for the depth layer. The processor can adjust the color pallet to make features or noise stand out that would otherwise not be noticeable at different color ranges. As the processor was area-based cleaning using subset editor, the color pallet was frequently changed and kept to a narrow range to ensure adequate feature detection. A similar process, adjusting the vertical exaggeration of the surface, was also practiced throughout processing. The surfaces were vertically exaggerated to help features and noise (motion, sonar artifacts, etc) stand out upon area-based subset cleaning. Within swath and subset editors, the data were also greatly vertically exaggerated to help validate and view small features in greater detail. Lastly, contours were used as another QA/QC tool. The contours were produced for individual surfaces and assist in identifying refraction issues in the data and other various artifacts. The contours will expose any problems in the data that were not addressed in earlier processing. The problem areas will cause the contours to take irregular shapes or bend in consistent “u” or “v” shapes that the processor will see upon close visual inspection..

Underwater video and photographs were acquired during three different research cruises in the FKNMS. Georeferenced images were assembled into fullsize collages and thumbnail versions using ImageJ, and video clips were edited to focus on benthic habitat. In 2012 and 2013 (R/V Spree), SEFSC collected images during two research cruises in the Riley’s Hump region south of the Dry Tortugas National Park along a 50 m transect placing a 50 x 50 cm quadrat at 10 m intervals starting at 0 m; these images were taken in situ by science SCUBA divers during benthic cover photography of quadrats that was later analyzed by NCCOS for benthic percent cover of coral, sponge, octocoral, macroalgae, and sand using CPCe software. In June 7-12, 2015 (NF 1505), NCCOS collected still images throughout the FKNMS from video clips from drop camera operations that included a GoPro 3+ was mounted to ponar grabs and CTDs, with gps positions recorded at each station video was collected. In August 10-28, 2016 (NF 1606), NCCOS collected video clips in multiple locations within FKNMS (Marquesas, Western Dry Rocks, Warsaw Hole, Tortugas Ecological Reserve, and Riley’s Hump) for groundtruth validation of habitat type using a dropcamera deployed attached to a stainless steel frame with a GoPro 3+ attached to the outside of the frame.; Data Quality Method: The Riley’s Hump images were analyzed and QA/QCed by NCCOS for benthic cover using CPCe Coral Point Count. All other video clips and images were only used for groundtruth validation of habitat type (hardbottom vs. softbottom, reef present) so no additional QA/QC was necessary..
